After he turns Wendell down, he sees them being buddy-buddy together and assumes Wendell just moved on to someone more willing and age appropriate, especially since he knows Reid swings that way what with the pining for Morgan. (I'm sorry. It's like I'm physically incapable of not shipping Reid/Morgan...) It's in keeping with Hotch thinking that Wendell isn't looking for anything serious and reinforces how very YOUNG Wendell is in comparison to himself. Plus it could add in the doubt that what Wendell's really interested is the danger that comes with the job, which you already have some backing for with Wendell's attraction to Booth. Take his attraction to Brennan, the nerdy scientist, and combine it with the badassery of Booth's job and you have Reid. THESE ARE CONNECTIONS HOTCH OVERTHINKINGLY WOULD MAKE. It's PERFECT.
